On the surface, Allen appears to be the most normal and ordinary of the main characters in the series. Though we are given clues that there may be more to him than meets the eye.

The Strange Picture

The first time we are given any hint of this, is in Episode I when the pink bug in King's shop sends Shion an email. It contains a picture taken of Shion a bit earlier. In the corner of the picture, you see a ghostly image of Allen floating over Shion looking at her. At first glance, this just seems to be something to show how much Allen loves Shion. Here is a transcript of the email:

Subject: Here's a Pic
From: Pink Bug

Hey Shion! How are you? I'm sending a picture of you. Do you see something in the upper left side of the picture? It seems like this ghost is really fond of you, Shion. He must have become a spirit and traveled all the way here. Don't worry though. He seems like a nice ghost.

Okay then, take care!

In Episode II, an NPC at Second Miltia's space port (after returning from Ormus Stronghold) says the following when Shion is the party leader:

Oh, you work for Vector? Then have you heard the rumor? The one about the employee who couldn't get his beautiful boss to go out with him, so he committed suicide. He's now a ghost that roams the city night after night. Well, it's just a rumor of course.

Doesn't that sound like Allen?

Again in Episode II, after the fight with the Patriarch, KOS-MOS informs the party that she can only hold off U-DO for 3 minutes but the Elsa is headed for their exact loaction. If they can break through the wall, they can board the ship and escape to safety. After Ziggy breaks a hole through the wall, we see the Elsa there at that moment. Hammer is the first to speak, and then Allen tells them to board the ship. We see him standing over Hammer, who is the navigator of the Elsa. Could Allen have been watching them in spirit form, knowing exactly what was happening, and where and when to take the Elsa to rescue them? Nobody else in the crew would have known otherwise.

Uberhuman?

The most likely possibillity is that Allen is an "Uberhuman". This term is described in the UMN Database in Xenosaga Episode I:

"During the heyday of the Life recycling Act, many people opted to undergo artificial procedures to enhance physical abilities or to increase brain capacity this term is used the describe those individuals or their descendents.

Although Allen refers to them as "mutants" these gifted individuals do not exhibit any external differences when compared to ordinary humans.

Current Federation law prohibits any acts of discrimination against such people yet feelings of hostility still abound in various corners of the galaxy. The Kukai Foundation not only protects these individuals, but also provides them with a means to support themselves."

The term Allen uses, mutant comes from this string of dialouge in Episode I:

Allen: I got a little suspicious, so I checked this ship's registry. Did you know that these guys are with the Kukai Foundation? That place is bad news. I heard a rumor that it's just crawling with mutants.

Shion: Hey, that's kind of a racist comment. Listen, Allen. Sure, it's a well known fact. The Kukai Foundation was established by the Miltian government as a specialized military group. But they only held that status until the completion of the post-war proceedings. Although…they haven't gotten around to demilitarizing quite yet, they're being run like any other valid foundation nowadays. You know…as a matter of fact, their current director received a lot of praise for taking in and protecting victims in the days before the Species Preservation Act. He's really to be commended. Now what was his name… Umm..…
